So why did they run an investigation on Trump even after he took office in 2017?

They could have impeached and removed him from office and then prosecuted him after he left office.

It's fairly baffling that he wasn't charged with obstruction after he left office.

They could do that now.  They dropped these phony cases because Trump was elected and his AG would shut them down anyway.  Now they are scared of being prosecuted themselves and hopefully with good reason.

Or they dropped the cases because of the SCOTUS ruling which made it nearly impossible to prosecute a former president.

The DOJ narrative all along was that his actions were not official presidential acts.  The Court ruling had nothing to do with why they killed the case.
